My dog was given amoxicillin for the past three days due to help fight off an infection. I can't tell if my dog's lymph nodes are enlarging to help fight off the infection or they should be decreasing after a few days.

The lymph nodes could swell before going down. Did your vet suggest aspirating a node for biopsy? That would be the next step should the lymph nodes remain swollen.
As with any antibiotic trestment, I recommend giving a tablespoon of plain, fat free yogurt once daily in a meal to help maintain the good gut bacteria that your dog needs. The antibiotic kills off all bacteria, including the good, but a probiotic will help keep the good bacteria.
